東京奪還編、開戦。 謎の少年・スティグマ率いる“アマラリルク”との戦いを経て少し成長したシャイ。 日本に戻ってきた彼女が出会ったのは、忍者の里から家出中という少女・天王寺曖だった。 彼女は“アマラリルク”の一員を追って里を出てきたとシャイに告げる。 そんな中、東京が突如黒球に包まれて消失する事件が発生。ヒーローたちは東京を救出するため出動するーー。。three distant and diverse existences caught in a same tension: the search for their own identity and the sense of ''being'' in a present of continuous transformation.
